Can pre-stained protein markers be stained with Coomassie Brilliant Blue?
Some pre-stained markers can be stained with Coomassie Brilliant Blue, while others cannot. The reason is that Coomassie Brilliant Blue contains acidic functional groups; for example, the R‑250 molecule has two –SO3H groups. These acidic groups can bind to the basic residues of proteins, resulting in protein staining, with darker coloration corresponding to higher protein concentrations. Pre‑stained protein markers are covalently conjugated with dyes of varying sizes, and the specific binding site depends on the dye used. If the dye on the marker already binds to Coomassie Brilliant Blue–specific binding sites, it will no longer be able to rebind Coomassie Brilliant Blue for additional staining. Otherwise, Coomassie Brilliant Blue can still bind and produce staining.
